its is a bit complicated..
it seems that AL thahir isnt the only captive the scientist had examined..
the scientist had examined alot of assassins and after getting the required information he killes everyone..so that all other assaisns leaves kinda signs of there blood to leave a message...i hope you will figure it out in the next game...
and the scientist is a working for the templers ...so that he examins allassasin to get the templers treasure...
since he found the treasure by al thahir,,,he wanted to kill him,but the girl saves him for a little time...

try finding all the MASYAF flags so that you could get some additional memory...

so the next part of storey would be revealed in assasins creed II..
