You can't format C:
Because boot files are located there.

Don't be stupid. Of course you can format C:. But you can't boot into Windows (in D: ) after doing so :P :P :P

Hey, 2 hard disks is not the same as two partitions. The boot files will only go in the first partition of the drive where you install the OS (doesn't matter which partition, but the boot files only go into the first partition of THAT drive) Of course then you can do anything to the other drive.

P.S.
You have to set the boot order correctly in the BIOS btw.
