Theories say varys handed a fake kid to Jon; hence he truly believes that its Aegon. Role Varys play is not that straightforward. Remember it was he who employed Jorah to spy on Dany and it was he who informed about her to Robert. I'd say he has multiple players at play. Obviously initially Dany was just a pawn. Now, Varys probably has better plans for her as she has changed her fortunes.</blockquote>
