    Adey why is that.....

The reason the ocean is blue is due to the absorption and scattering of light. The blue wavelengths of light are scattered, similar to the scattering of blue light in the sky but absorption is a much larger factor than scattering for the clear ocean water. Red is absorbed more, and blue is absorbed less, leaving oceans blue.
During confluence, water from two different sources meet. If there are particles suspended in water, then it would affect the scattering and absorption process.

Ocean water is full of suspended Planktons,
    What are Plankton?
Plankton (singular plankter) are a diverse group of organisms that live in the water column and cannot swim against a current. They provide a crucial source of food to many large aquatic organisms, such as fish and whales.
These organisms include drifting animals, protists, archaea, algae, or bacteria that inhabit the pelagic zone of oceans, seas, or bodies of fresh water; that is, plankton are defined by their ecological niche rather than phylogenetic or taxonomic classification.

Indian ocean and Atlantic ocean belong to two different geographic regions which means that their temperature, salinity, density, amount of direct sunlight received completely differ.

Here is a image showing plankton concentration through out the world

The most important light-absorbing substance in the oceans is chlorophyll, due to this green pigment - chlorophyll - phytoplankton preferentially absorb the red and blue portions of the light spectrum, so the ocean over regions with high concentrations of phytoplankton will appear as certain shades, from blue-green to green, depending upon the type and density of the phytoplankton population there. The confluence does not actually happen like a horizontal border through out, rather it happens in pockets.

To put in simple words, characteristics of Atlantic and Indian oceans differ, which gives rise different concentration of planktons, which in turn absorbs and scatter light in different way giving rise to different colors of water.

Not to be mistaken with river confluence where the color of silt and parent soil material gives rise to color variations.
