It depends on the application. The software developer should have written a good uninstaller.

As an alternative, find portable application versions for the applcations you use. They don't have to be hacked by some 3rd party. Some developers give the portable versions from their site. Else, look in the portableapps.com, where all those applcations are tested to be fully portable, that means, they don't put anything to the windows registry or even the user profile. Everything is kept in the folder of the application. If you don't want them, you can simply delete them. Nothing will be remaining.

You can make your own portable applications using a software called thinstall. You will have to use a virtualpc for that. But not every program works in this fashion.

But there are certain programs which can monitor a setup and make note of all the system modifications during a setup, and when you uninstall the program, it will bring everything to the way it was before. But there are complications, as what is you use two applications that share a dll file. I don't know how reliable these programs are. But portable apps are awesome! There is no doubt about it.

They don't always work. They can screw up the things too. Remember, Windows Registry is the most fragile part of Windows.

And even if you could manage to remove the clutter from the registry, you can't remove the files they put in the system32 folder. Some programs even don't remove the files from ProgramFiles :S

This is what I do... After uninstall,

1.) Search in the program files if the folder of that program is removed or else delete it.
2.) Search in Users->(UserName)->AppData for folders that belongs to the uninstalled software and delete them.
3.)Use ccleaner and clean the registry.
4.)Go to regedit and search using the program name and delete the values that I'm sure which belongs to that particular program.

I'm not sure if this is a good way, still, this is what I do and till today I've never faced any problem because of this...

Most of the entries end up in the Classes Root folder

    Wich means we cant do it manualy ?

    Maybe you can. Maybe you can't. It depends on how much the developer wants to drive us nuts for uninstalling their crap :P
