First What is Quran ? According to wikipedia

Sūrat al-Anfāl (Arabic: سورة الأنفال, "The Spoils of War") is the eighth chapter of the Qur'an, with 75 verses. It is a Medinan sura, completed after the Battle of Badr. If you read this fully you can understand this verse is not for killing innocent people.
The historical context for the above passages (Quran 8:12 and 8:15) is that it was revealed at the battle of Badr. A battle in which the disbelievers (Pagans) of Makkah travelled 100s of miles to kill Muslims in Madinah. The pagans had 1000 soldiers ,while the Muslims all they could gather to fight back in defence, they had only 300 soldiers. Even though Prophet Muhammad (p) had left Makkah to find peace for its community without being persecuted, oppressed, they once again were trying to terrorize the Muslim community. Let’s read from Q. 8:9 to 8:19,

Sūrat at-Tawbah (Arabic: سورة التوبة, "The Repentance"), also known as al-Barā'ah ("The Repudiation"),[1] is the ninth chapter of the Qur'an. It contains 129 verses and is one of the last Madinan chapters. It is the only sūrah of the Qur'an that does not begin with the bismillah. This sūrah was revealed at the time of the Battle of Tabuk https://en.wikipedia.org/wiki/Battle_of_Tabuk. Same like previous verse. If you fully read this Surah You can understand why this verse is revealed.

The Family of Imran or Surat Āl ʻImrān (Arabic: سورة آل عمران)[1] is the third chapter of the Qur'an with two hundred verses.
Imran in Islam is regarded as the father of Mary. This chapter is named after the family Imran, which includes Imran,Saint Anne, Mary, and Jesus. The chapter is believed to have been revealed in Medina and is either the second or third of the Medinan suras as it engages both the event of Badr in its first section and the battle of Uhud at its end. Almost all of it also belongs to the third year of the Hijra with the possible exception of verse 61, which mentions Mubāhalah and therefore might have been revealed during the visit of the Najrān Christian deputation which occurred in the 10th year of the Hijrah. This chapter primarily focuses on the departure of prophethood from the Mosaic dispensation.
Another speculation is that since the event of Mobahela is the highlight of this surah, Āl ʻImrān refers to the ancestry of Mary who is named by her mother it could also refer to the progeny of Abu Talib ibn ‘Abd al-Muttalib, whose name has been reported as Imran by Shi'i commentators. Either way the Quran juxtaposes the male lineage of the family of Abraham and the distinctly feminine lineage of Jesus and the family of Imran as a challenge to the Jews and Christians of Medinah.

Critics as usual apply ‘cut and choose’ approach with regards to this passage (Quran 2:191). They only quote, “And kill them wherever you find them…(2:191). However, when we read the passage in its context (2:190-195) it says opposite what they portray of the verse.
2:190 Fight in the way of God those who fight you but do not transgress. Indeed. God does not like transgressors.
2:191 And kill them wherever you find them and expel them from wherever they have expelled you, and fitnah [Persecution] is worse than killing. And do not fight them at al-Masjid al- Haram until they fight you there. But if they fight you, then kill them. Such is the recompense of the disbelievers.
2:192 And if they cease, then indeed, God is Forgiving and Merciful.
2:193 Fight them until there is no [more] fitnah [Persecution] and [until] worship is for God. But if they cease, then there is to be no aggression except against the oppressors.
2:194 [Fighting in] the sacred month is for [aggression committed in] the sacred month, and for [all] violations is legal retribution. So whoever has assaulted you, then assault him in the same way that he has assaulted you. And fear God and know that God is with those who fear Him.
2:195 And spend in the way of God and do not throw [yourselves] with your [own] hands into destruction [by refraining]. And do good; indeed, God loves the doers of good.
It’s important whenever one reads a Quranic verse, to read it in its context. As you have read, critics only quote the part which suites them, they isolate previous verses and the ones after. When the passage is examined in context, it is clear that nowhere does it sanction the killing of innocent people. From verse 2:190 to 2:195, when read, Allah makes it evident to fight those only who fight them, fighting in self-defence.
Another thing some love to do with the verse is, change the Arabic word’s meaning. Example, the Arabic word ‘Fitna’ used in 2:191 and 2:193, they deceptively have translated the word as ‘disbelief’. So, when it’s read in that perspective, the passage is implying to fight to those who are disbelievers, just because of their religion. This again when we examine it, it will turn out to be a lie. The Arabic word ‘Fitnah’ means ‘persecution’, ‘corruption’, ‘sedition’. But when the word ‘Fitnah’ is used in verse 2:191 and 2:193 it means ‘persecution’.
