Please read the first para on the extract I copied. If you could locate my post on the PCR that explains how the PCR is done.

Very briefly, a PCR is done to quantify a target sequence and it involves amplifcation of the target in real-time via a target-specific fluorescent signal emitted during amplification.
The process is just like a molecular photcopier. To amplify a small segment of DNA using PCR, the sample is first heated so that it separates into two pieces of single-stranded DNA. Next, an enzyme called "Taq polymerase" is used to synthesize- two new strands of DNA, resulting in the duplication of the original DNA, with each of the new molecules containing one old and one new strand of DNA. Then each of these strands can be used to create two new copies, and so on, and so on. This process is done to 40 times max (cycles) as I mentioned before.

However, in practice even though the PCR dyes and probes are sequence specific, there's considerable background fluorescence occurs. This signal to noise issue is addressed by two things - a threshold line and the Ct value.
Threshold line is the level of detection point where the reaction reaches a fluorescent intensity above background levels and the Ct value is the PCR cycle number at which your sample’s reaction curve intersects the threshold line.

How it relates to infectivity is the graph on my post....

PCR sequencing was invented by Kary Mullis, who won the Nobel Prize in Chemistry in 1993, and sadly died of pneumonia on August 7, 2019.

Other than the RT-PCR the Sanger Sequencing is also used. Sanger sequencing, also known as the “chain termination method”, is another method for determining the nucleotide sequence of DNA. This technique was developed by two time Nobel Laureate Frederick Sanger (OM CH CBE FRS FAA ) and his team in 1977. He is the only person to win the Nobel prize in Chemistry twice in 1958 and 1980.
The Sanger Institute (UK) is named after him. Some of you might remember the Sanger Institute, as they were one of the main contributors for the Human Genome Project by sequencing nearly one-third of the human genome.

Sanger sequencing and PCR use similar starting materials and can be used in conjunction with each other, but neither can replace the other. The basic difference is the amplification. In a PCR the amplification is expotential (a 25 cycle PCR will yield 2^24 copies), but in the Sanger the amplification is Linear. Sanger sequencing generates every possible length of DNA up to the full length of the target DNA and requires dideoxynucleotides (ddNTP). But it uses only one primer. It provides high-quality sequencing for relatively long stretches of DNA (up to about 900 bp) .
Of course there are several other new generation sequencing methods.
